Huckleberry is right. Either there was a 4 card flush on the board and you didn’t notice, or the site is FUBAR. My guess is there was a flush and you were not paying attention.

Either he had a flush, or the site has a bug. Most likely he had a flush. There were 4 of the same suit on the board, and one of his aces were of that suit.

Based on the cards alone, yes, you should have won. The only way AA (one pair) would beat two pair (KKJJ) is if there was a flush. You may have been so focussed on your cards that you failed to notice the flush. I’ve done that, most poker players have done that. It’s embarassing but it happens. Phil Ivey, at the final table in the WSOP main event, mucked a straight on the river. People make mistakes — but programs shouldn’t.
Many online sites provide hand histories. You may be able to go back and check this hand. If there was no flush and you were correct about the cards involved, send it to the site. Most reputable sites will check their records and may reimburse you if there was a glitch in the programming.
I am certain that they would want to know if there is a bug in their program that gives a pot to the wrong person. They would lose a lot of players if that happened even a little.

You are remembering something wrong. Either there was a flush… or the board had something like 2 9 6 K 6, and his two pair beat your two pair.
Considering the fact that you are using the term "double pair", I’ll bet you didn’t see the flush.

I have learned the most by hands on playing. This month only http://WWW.BETONPOKER.CO is giving a 100 percent sign up bonus. That way you can learn on HOUSE MONEY.
